VDP is designed to utilize 65% of the disk for backup data and 35% for maintenance data including checkpoints.  This is why a .5 TB appliance requires .75 TB of storage (plus 100 GB for OS and application).  If you are seeing a warning message that the VDP appliance is nearly full than its over 90% of the 65% dedicated to backup data used.  Assuming you are not experiencing any performance issues that could prevent maintenance tasks from completing normally it is time to expand storage, reduce retention or delete backups.  There is no way to change what percent of disk is dedicated to backup data.  The df -h command will tell you total space used by both backup and maintenance data which VDP does not use to determine when "appliance is full".
